I found I needed to filter where location_type was empty and platform_code was empty to find actual bus stops. Even then ideally I'd look out the routes and only take stops from a selection of the routes (as some of the special routes might be best left for more local knowledge).
I also found I needed to make the GTFS data as the Reference layer and existing OSM data as the Subject layer in the JOSM Conflator, this ensured that the reference data was being merged into the existing OSM data.
I'm following this process to import the Forest region.
Also Template:Ping:Sudface is currently working on a partial import, and is taking an approach importing by route https://wiki.openstreetmap.org/wiki/User_talk:Sudface#Sydney_Bus_Stop_Import.
